- Errors made by characters (possibly deliberate errors by the filmmakers): After offering Zira a banana (which she refused), the attendant tells Dr. Dixon that the apes haven't had breakfast, just as Dixon ordered. So why offer the banana at all?
- Revealing mistakes: During the opening titles of the movie, when the helicopter is "lifting off" from the beach, it is the same footage of the landing, played backwards.
- Incorrectly regarded as goofs: It would seem highly unlikely that three apes with no knowledge of flying machines could repair a derelict spaceship to perfect joyriding condition. However, that is exactly what happened, so in the movie's world, the feat was "possible." Novelizations, promotional materials and fan speculations have offered many compelling theories regarding this accomplishment. A missing scene or script page may yet surface to explain this plot point. Though it seems like a goof to the casual viewer, it isn't.
- Errors made by characters (possibly deliberate errors by the filmmakers): During the CIA questioning, Cornelius recites the true history of man and ape. He clearly did not know this history during Planet of the Apes (1968), and so must have learned it in the short time between the end of that movie and the end of Beneath the Planet of the Apes (1970). However, he makes it sound like he always knew.

- Revealing mistakes: SPOILER: The ending shot of baby Milo talking is played first forwards, then backwards. This forward/backward sequence is repeated several times in a clumsy attempt to extend the shot.
